knocking sound manual transmission

Hello

i have a 1997 land cruiser Prado 1kz-te engine model KD-KZJ95 with manual transmission.There is a knocking or tapping sound coming from the gearbox,when the clutch is pressed in ideal the sound still continues after a drive . Just put in a new clutch plate, pressure plate and trust being at 200 000km which i am told is normal at that km.The knocking sound go's away when you restart the motor in ideal.Gear 3 has some trouble engaging but not all the time.Please can someone help.

It's a bit unclear from your post: did this only begin after you replaced clutch?  If so, it could be a rattle from an internal component such as release bearing or clutch release fork (although these would normally go away when the clutch was depressed.  Was the rubber boot on the bell housing put back correctly seated? Are the hydraulic pipes to the slave cylinder touching the bell housing?
